I know that it's faster and more efficient to separate every shot in our scene into it's own file in order to save time rendering, editing, etc. However, I'm not sure how to do that. Should I save the first shot as one scene, then delete all the frames and set up the next scene (saving it as its own file as well)? Or do I have to re-reference everything individually for every scene? That seems like far too much work to me.

Starting from a scene that has keyframes is an alright way to do it. I typically animate the blocking pass of Shot01, save it, then with the current time marker at the last keyframe, delete all the keyframes for everything in the scene (to maintain continuity) - move the time slider back to frame 1 and animate the blocking pass for Shot02. Rinse and repeat.
