How about windows? Do we leave space or do we fill it in with a polygon and later texture it to see through?

good question. For windows, you'll want to make sure that you have geometry where the glass panes will be. We will texture the glass later; but you need to have something there.
Your windows will proabably have one object (Lofted Surface) for the trim, an extruded surface for each of the transoms and mullions, and a plane for the glass pane.
